Virginblue fly direct from Darwin to both Brisbane and Melbourne. But it is very possible to then fly onto other part of Australia for the same price as a flight direct to Brisbane or Melbourne and you will only be required to book once even though you may stop in Melbourne on the way to Adelaide.

Jetstar fly direct to Melbourne, Adelaide and Brisbane and like Virginblue fly to most other parts of Australia. Even though you may fly to Brisbane and then onto Sydney.
Tigerairways now fly from Darwin to Melbourne. There has been a real price war on this leg in recent times with fares being as low as $99 one way inc tax.

Darwin to most parts of Australia cost on average $169-$189 inc taxes one way.

Airfares can be as low as $Aus99 inc taxes but these airfares are not that often.
Qantas fly to all parts of Australia for a very reasonable price out of Darwin. They are not a budget as you receive a meal and a movie.
